Then suddenly about a week ago he seems to almost be rebelling or afraid of being told to go outside. If we say "lets go outside" he appears to get fearful and tries to walk away or starts peeing right where he is. He was responding very well to "come". Now he won't come and will often walk away from us. If we continue to try to get him to come he will pee. We can watch him closely when we know he needs to go, and he will hold it until we are out of sight then he will let it go.

Your problems may be worthy of a separate thread as there seems to be more than one thing going on here.
Deb's advice on toilet training is great, so I would recommend checking out her protocol.
It sounds like he's scared of going outside- is there anything that's happened recently that might have freaked him out?The peeing that he does seems to be submissive/fearful peeing.
Also about him running away when you call him- "come" should only be associated with really great things, and when he doesn't come all the time, then you should only call him when you can make him come if he doesn't respond. What you could do is get him to drag a leash/longline, and if he doesn't come when you call, reel him in and then give him lots of praise and treats.
I don't really think yanking on his collar is a good idea because it can damage his neck and he'll learn that "come" equals yanking/bad stuff, just increase the rewards for him when he
does come.
