The vet I work for will use a catheter on a male, but prefer to do a cysto on a female. It takes longer to get a catheter in a female and can also cause irritation. Most vets are aware if they hit something and get blood that doesn't belong, and will get a new needle and syringe. They also use the ultrasound as well, which cuts down on the random poking.
Thankfully none of my dogs have had bladder issues, but particularly for the girls, I'd go with a cysto first if we needed a sterile sample. For the boys I'd be fine with either.
